Yes, of course you can.
Factory firmware is pure android (AOSP) firmware without any custom from vendor. This firmware is used for diagnostic and testing purposes, not for daily use.
For eMMC replacement, there are several processes required for the device to be completely normal.
Especially for redmi 3s, 3x, 4a, 4x, 4 prime, 5a, and device afterwards.
I hope, in the next few days can make a complete tutorial on this issue, the following explanation as detailed as possible.

I am very hard to understand what you wrote( but in General, the idea caught...
The idea is that the usual firmware on xiaomi (new models) does not allow you to put no new emmc, because when you first start a new emmc recorded data in ,RPMB area...this area cannot be edited, only once. Because of this, you cannot use a non-new emmc.
But, on a custom firmware everything has to work since there encryption is disabled and the loader is open.
